I have a 2000 Lincoln Town that seems to have a bad ground some where, the blower motor some times work.

Could be a poor/loose ground issue with the motor wiring or bad wiring, resistor or fan switch.have to do an electrical test/inspection on them.

it could be your automatic climate control system malfunctioning it controls your blower

All good suggestions, but check the ignition switch on top of the steering column under the dash and see if it is melted. Some of those were recalled and will cause all kinds of weird problems.
