It is not an acronym. Lincoln is positioning the brand with other luxury marks by using 3-letter nameplates.

The main difference between the MKZ and the Zephyr is that the new MKZ has a 3.5L V6 (Zephyr had a 3.0L) and AWD which was not available on the Zephyr.

This is just the new naming convention that Lincoln has chosen to use. The MK is generally pronounced ''Mark.''

Just like the MKZ (Mark Z) was formerly known as the Zephyr, the new MKX (Mark X) was formerly the Aviator. It is possible that the Z in MKZ refers to the Zephyr, and the X in MKX refers to the fact that the Aviator is a crossover SUV.
